And not everyone, including the Military really knew what was going on. This tells you, because a German soilder is fighting under the Nazi Government. And took it on themselves to take action.
They did this because they discovered what was going on in the death camps. Not to forget there has been a attempt to assaionate Hitler more than once, by German military personal so they can STOP the WAR. So he had to explain to Hitler why, in a manner so Hitler would not flare up and have him exacuted. Since they are the ones who have tried to rescue servivors untill the allies took advantage of it and started doing strafing runs regardless who was being saved. It is a hard order to kill unarmed people at sea floating on the water, that even the U-boat men would have trouble doing so. Karl Dönitz could not find it in his own heart to obey such a order much less give this order to the U-boat men at sea. For example, Karl Dönitz was under strict orders by Hitler for the U-boats to shoot and kill any survivors of suken ships at sea. Just because a solider gose in for the fight for their leader dose not mean he is on the same page of their leader. So like any other military they have to do what they are told. German military fallowed orders that are givien to them because like any country it is THEIR job.

Johannes is deeply ashamed it would seem :( now the part of all this i love is when they are trapped on the seabed with multiple problems and not much hope and taking on water fast, tensions are high but Johannes rises to the challenge and stops the leak, when he reports to the captain its like a young boy trying to get his fathers approvel and the captain seems more pleased that Johannes has redemmed himself in his eyes than the fact that they may live now. Johannes tries to appologise later but you can see the real disapointment in the captains eyes and words when he hears Johannes is a 9 patrol veteran.

My favorite part of the movie is to do with the character Johannes (white ghost i think they call him) After the depth charges drop he cracks under the presure (kinda like the hull might of) and refuses to return to his battle station, the captain goes to get his pistol and the rest of the crew bundle Johannes back into the engine room.
